I don't have much experience with in-breeding myself, but usually the only time breeders do in-breeding is when they know a lot about the backgrounds of their dogs. They will breed a half-brother and half-sister in an effort to check for hereditary defects and to compound the positive characteristics of those particular lines. So, either there was a hereditary-related issue, or the puppies died for an environmental reason - maybe the mother's milk didn't come in? maybe they were exposed to something? What did your vet suggest?
